Job Description:
The position will be establishing a cloud-based repository, resource and analytical platform for high-throughput genetic and epigenome data to inform genetic and biological discovery in studies of diabetes. This effort will form one component of a collaborative project between four principal investigators and associated researchers at UCSD. This position will participate in a large, multi-national collaboration Accelerating Medicines Partnership T2D (AMP-T2D) between both academia and industry to identify and understand genetic determinants of T2D. In addition, the position will be analyzing high-throughput epigenome data such as ATAC-seq, ChIP-seq, RNA-Seq, WGBS, Hi-C, etc; using programming skills such as in Python, Perl, JavaScript, JSON, PostgreSQL, C++, and R; and work with AWS or related cloud services. Uses skills as a seasoned, experienced bioinformatics programming professional with a broad understanding of computational algorithms; identifies and resolves a wide range of issues /software bugs. Demonstrates good judgment in selecting methods and techniques for obtaining solutions. Operates independently.

MINIMUM QUALIFICATIONS:

-Bachelor's degree in biological science, computational / programming, or related area and / or equivalent experience / training.

-Thorough knowledge of SQL Server database systems. Proven ability to effectively design and create database tables, indexes, triggers, and other database structures.

-Demonstrated experience using scripting languages such as Perl to download data from disparate sources, process/integrate data, and upload/update database data is required.

-Demonstrated experience developing and maintaining web-based database applications using PHP, Perl, Java, HTML, XML, Javascript, CSS, etc.

-Substantial experience working with and understanding high-throughput genomic and epigenomic sequence data such as from DHS-seq, ATAC-seq, ChIP-seq assays and associated data formats.

-Demonstrated experience working with and understanding large-scale genetic data such as VCF format and genotype imputation. Demonstrated experience with version control software and processes, such as CVS, SVN, GIT, in a UNIX environment.

-Communication skills to work with both technical and non-technical personnel in many fields of expertise and at various levels in the organization. Excellent oral, written, and verbal communication skills. Ability to communicate clearly and tactfully with a variety of other technical staff and non-technical users. Skill in preparing presentations.

-Proven ability to develop tools and scripts in scientific programming languages.

-Self-motivated, work independently or as part of a team, able to learn quickly, meet deadlines and demonstrate problem-solving skills.

PREFERRED QUALIFICATIONS:

-Prior experience working with AWS or related cloud services.

-Masters/PhD degree in bioinformatics, genetics, biology, computer science or related field.
