Role Description:
- Apply innovative computational analysis strategies across a wide range of data sources to inform data-driven decisions for drug discovery
- Together with computational chemists, data engineers, biologists and clinical researchers, contribute to the identification and advancement of small molecule and protein design projects applying computational genomics and in silico chemical biology approaches
- Through the innovative use of computational genomics approaches using gene data, structural information, and small molecule information, generate testable hypotheses that influence target identification and help validating new therapeutic concepts
- Derive information, insight, and knowledge from experimental and in silico data through the development and implementation of predictive modeling and chemoinformtics approaches
- Contribute to the development and implementation of the Bioinformatics and Chemoinformatics strategy at Alkermes
- Communicate scientific results effectively internally as well as in external presentations and publications
- Plan and appropriately power gene expression experiments
- Generate integrated data sets from public and internal sequencing data sources
- Create and maintain automated and reproducible processing pipelines to mine and analyze NGS data (RNA-seq, microarray)
- Design, implement and apply novel algorithms for data mining and data analysis of complex data sets
- Provide proteomic, flow cytometry, and network analyses
- Apply –omics strategies to identify disease-specific biomarkers for diagnosis and therapeutics
- Apply systems biology strategies to proposing new therapeutic concepts and drug targets
- Build and maintain analysis pipelines for large small molecule data sets for virtual screening, chemical biology analyses, network analyses, and other big data chemoinformatics applications
- Support hit deconvolution, triaging, and ligand-target pair elucidation from phenotypic screening experiments
- Mine publically available bioactivity databases to support target prediction and polypharmacology analyses
- Maintain a high scientific standard in presenting and reporting methods, results, and conclusions to project teams
- Ph.D. (8+ years of postdoctoral experience) or M.S. (11+ years of post-graduation experience) in bioinformatics, computational biology, genomics, or computer science
- Relevant experience working in the pharmaceutical industry for 7+ years is preferred
- Strong publication record in sequencing data analyses such as RNA-seq, ChIP-Seq, GeneChip or another relevant field of bioinformatics/biostatistics related to big data analysis
- Good understanding of genetics, genomics, and molecular biology
- Proven expertise in scripting and programming using e.g., Python, R, Perl, C, C++, or Matlab)
- Experience in using Linux, high performance computing, cloud computing
- Experience in machine learning and biostatistics
- Application of data mining techniques to small molecule annotation, clustering, enumeration, phenotypic screening deconvolution, public bioactivity data mining, and other chemoinformatics tasks
- Expertise in using public data and analyses sources including genomics tools and utilities and an emphasis on NGS and genome annotation
- Proven track record of developing and applying data analysis tools to large data sets
- Experience in applying chemoinformatics approaches to solving problems in data mining, implementing new tools, and generating automated workflows using Knime or other workflow tools is highly desirable.
- Excellent oral and written communication skills and good presentation skills are required.
- Highly organized and motivated. Ability to work in a fast-paced, goal-oriented team environment is expected.
