Listed below is a current opening for which we are seeking smart, driven, experienced, and just plain nice people to join us in realizing Audentes' mission.

The Role :

The successful candidate will work closely with wet lab scientists and computational biologists to build NGS pipelines using modern and best practices from the software engineering field to solve exciting and challenging problems in gene therapy. This role will be reporting to the Director of Bioinformatics and will be located in our South San Francisco office.

The specific responsibilities of this position include:

  • Design and build efficient and robust bioinformatics pipelines for NGS data processing using standard, commonly accepted software development practices and workflow languages that leverage multicore cloud compute resources.
  • Devise and run computational tests to validate pipeline performance.
  • Refactor prototype bioinformatics code to production grade level with UI for bench scientists and continue to maintain software.
  • Collaborate across functional areas to develop custom software solutions and reports for stakeholders.
  • Work with IT and R&D to test and deploy LIMS across R&D including integration of custom bioinformatics scripts and results.
  • Act as the IT liaison to ensure that existing and future compute infrastructure meets the needs of Bioinformatics and R&D including installation and maintenance of common bioinformatics tools, packages, and servers in a systematic and reproducible manner.
  • Create or modify existing system for tracking and logging bioinformatics workflow versions and parameters, and locations of analysis results for nonclinical and clinical data.
  • Analysis of NGS data as needed.
Required Education, Skills and Experience:
  • PhD in Computer Science or Bioinformatics and 2-5+ years of hands-on experience in scientific software development.
  • Minimum of 4 years of hands-on experience working with open source Bioinformatics tools for NGS data analysis.
  • Demonstrated proficiency in Python and either Java or C/C++ with experience using commonly accepted best practices for each language.
  • 2+ years of experience with software development cycle (e.g. git, documentation, code review, testing) and workflow management systems (e.g. Snakemake, Luigi, Airflow).
  • Expert in designing workflows for distributed computing on AWS using Docker containers.
  • Experience with writing JSON files and developing web APIs.
  • Proficient in *ix.
  • Demonstrated ability to work in cross-functional teams as a strong team player as well as independently.
  • A successful history and ability to handle several fast-paced projects concurrently.
  • Great communication, writing and presentation skills to technical and non-technical audiences.
Preferred Skills and Experience :
  • Familiarity with R
  • Workflow development on the DNAnexus platform
  • Database experience (e.g. MySQL, Hadoop)
  • Experience with AWS server setup for Bioinformatics tools (e.g. R Shiny, Jupyter Notebook)
  • Experience with LIMS deployment and maintenance
