We are currently seeking a Bioinformatician/LIMS Programmer with experience in computational biology / genomic sequence data analysis. This position is located in the Influenza Division (ID) of the National Center for Immunization and Respiratory Diseases (NCIRD), Office if Infectious Disease (OID), CDC at the Roybal Campus in Atlanta, Georgia. JOB DESCRIPTION Battelle’s Technical On-site Professional Services (TOPS) provides laboratory support to the Centers for Disease Control and Prevention (CDC). TOPS is working with HHS/CDC in supporting efforts for pandemic influenza preparedness. The CDC ID provides critical standards for pandemic preparedness to the US State Public Health Laboratories and acts as a World Health Organization (WHO) reference laboratory supporting international influenza surveillance and response networks. Rapid genetic and antigenic characterization of circulating viral strains coupled with vaccine development are essential components to increase pandemic readiness and response. TOPS is supporting CDC in research and development efforts to eliminate data gaps in influenza surveillance by increasing the diagnostic and immunization tools available to clinical providers, public health laboratories and domestic and international partners. Monitoring influenza viruses through the application of sequencing technologies and incorporation of laboratory surveillance with classic epidemiology facilitate detection of new epidemic variants and provide complete and accurate information about influenza viruses posing a pandemic threat. The design of protocols and analysis of complex biological data sets from genomics applications (Next Gen Sequencing) are needed to optimize data management and analysis. Our goal is to provide support for enhanced data analysis while working with team members on various pathogen genome sequencing projects. Salary will be determined based on education and experience. - Provide advanced skills utilizing and in depth knowledge of bioinformatics algorithms, tools and resources to accomplish sequence retrieval, alignment and clustering techniques, expression profiling and protein related analysis
- Perform evolutionary analysis of nucleic acid and protein sequences utilizing Bayesian methods
- Perform phylogeography and other molecular evolution algorithms that utilize meta-data overlays to expand context of derived evolutionary profiles
- Develop pipelines using existing open source bioinformatics tools to automate data management and analysis of biological sequence data
- Contributes with automation of data management/analysis workflows within systems providing extensible script-based configuration tools
- Prepares genomic data analysis including assembly, mapping, annotation, and whole-genome comparison
- Contributes to the development of procedures and standards for database development
- Contributes to the formation of project proposals and progress reports for the Division information management system
- Collaborates with IT professionals to configure, monitor and otherwise maintain cloud computing infrastructure
- Contributes to the development of technical documents, standard operating procedures and manuscripts.
- Maintain detailed records that meet good documentation practice standards.
- Train/support junior staff as needed.
- Must maintain compliance with all CDC safety protocols.
- Some travel may be required.
- Minimum of a Bachelor’s degree in Computer Information Systems or related field with 5-8 years of experience
- Experience designing, writing and utilizing scripts in Python, PERL, BioPERL, java, python, ruby or groovy for automation of data analysis and visualization
- Experience in Linux/unix computers system
- Must be able to obtain and maintain a CDC Security Clearance
- Ph.D. degree in a life science discipline with a strong emphasis on Bioinformatics/Computational Biology is preferred
- Experience with Next Generation Sequencing technologies is desired
- Proficiency using Cloudera Hadoop systems, particularly data migration and advanced querying is desired
- Proficiency using Github for maintenance of software project components is desired
- Proficiency using Amazon Workspaces desktop enabled software and computing infrastructure is preferred
