Job Description:
Genomatica is seeking a highly motivated and creative computational biologist to join the systems biology analysis team. This multidisciplinary team is responsible for designing, executing metabolomics, transcriptomics and proteomics experiments and analyzing next-generation sequencing, critical to driving improvement of our microbial strains for renewable chemical production. He/she will develop and apply constraint-based modeling techniques for modeling microbial metabolism for metabolic engineering applications. This position will also contribute to the development and application of computational and systems biology workflows for analyzing NGS and other ‘omics’ data. He/she will play a critical role in building the necessary infrastructure for the analysis and visualization of complex biological datasets. He/she will interface with multidisciplinary project teams and communicate the results to the product development teams. The successful candidate will have demonstrated success in technical knowledge, scientific creativity, collaboration with others, and independent thought. Job Responsibilities: 1. Develop and apply genome-scale metabolic models and apply constraint based modeling to diverse metabolic engineering projects in a variety of organisms. 2.Perform advanced bioinformatics analysis for whole genome sequencing and other NGS applications; regularly present results to R&D teams. 3. Identifies, evaluates, and implements new tools for high-throughput dataset analysis, developing custom code as needed. 4. Develops a variety of software solutions from one-off scripts to enterprise applications to facilitate, optimize, and automate data processing and analysis by R&D scientists. 5. Develop approaches for data handling, visualization and statistical analysis of large datasets as needed. 6.Works with projects and other systems team members to design, analyze and interpret omics experiments including NGS, RNAseq, proteomics and metabolomics data. 7.Interface between scientists and the Information Technology group to enable the broad deployment of new software or modification of commercial software for in-house needs. Minimum Education and Experience: PhD in bioinformatics, bioengineering, chemical engineering and/or related field, and 0-2 years related experience; may include post doctoral experience; or equivalent combination of education and experience. Minimum Competencies and Skills: 1. Expertise in metabolic pathways, constraint-based modeling and metabolic engineering. 2. Expertise in systems biology and/or omics data analysis, and comfortable working with large datasets. 3. Strong skills with statistical packages to discover patterns, trends, and groups within complex biological data. 4. Proficient in biological sequence analysis and next-generation sequencing technologies, tool usage, and data analysis especially for assembly and comparative analysis of genomic data. 5. Experience with one or more programming languages: C/C++, Java, Perl, SQL, R, SAS, Matlab, Python. 6. Strong communication skills (both verbal and written) and interpersonal skills to clearly and concisely convey objectives and results to a diverse audience including computational biologists, microbiologists, molecular biologists, and enzymologists. Desirable Competencies and Skills: 1. Programming skills including linear and/or nonlinear optimization, mathematical/statistical modeling, and GUI development. 2. Proficiency with tools for extracting, curating and managing genomic data (SQL, BioPerl, R/Bioconductor, relational databases). 3. Experience with open source software packages for biological and statistical data analysis and constraint-based metabolic modeling. 4. Expertise developing web applications using R + Shiny and Python + Flask frameworks, or custom solutions that combine PHP, HTML5, CSS3, and JavaScript. 5. Intermediate/Advanced use of source code version control with Git, Perforce or similar. 6. Experience working with proteomic, transcriptomic, metabolomic and qRT-PCR data. 7. Knowledge in the area of computational biology, experience in analyzing and interpreting molecular and phenotypic data. 8. Knowledge of molecular biology and microbiology protocols, particularly relating to NGS analysis and/or proteomics.
