Job Description:
IHRC, Inc. provides scientific, information management and administrative program support to various Centers, Institutes and Offices of the Centers for Disease Control and Prevention (CDC) under several contracts. The successful candidate will be a full-time employee of IHRC, Inc. and will be assigned to the Laboratory Preparedness and Response Branch (LPRB) at the US Centers for Disease Control and Prevention (CDC), 1600 Clifton Road, Atlanta, GA. BACKGROUND The mission of the Laboratory Preparedness and Response Branch (LPRB) is to develop and validate new technologies for rapid identification of unknown samples, to provide rapid assays to the Laboratory Response Network (LRN), and to support the LRN with technical expertise in all assays deployed to the LRNthrough: • Developing, evaluating, and validating more rapid methods for identification of bacterial agents using advanced technologies; • Developing extraction methods for various sample types to facilitate rapid identification of bacterial agents in environmental samples; • Providing training and consultation on technical issues associated with LRN protocols for public health laboratories • Develop rapid antimicrobial susceptibility testing methods for biothreat agents • Establish and implement national standards for public health actionable assays (PHAA) in association with the Department of Homeland Security • Oversee the development and deployment of new methods and technologies by the LRN technical review committee (TRC) • Establish procedures for Quality Assurance (QA) and Quality Control (QC) for LRN reagents • Advising national and international security agencies on the potential for antimicrobial resistance in biothreat agents • Work with other federal agencies such as FBI, DHS, DoD, EPA to coordinate response procedures The Rapid Antimicrobial Susceptibility Testing Laboratory (RAST Lab) team develops rapid assays and works closely with CDC subject matter experts (SMEs) to support the LRN with research and development of new methods. The LRN is composed of more than 170 laboratories in the United States and abroad. Most labs in the LRN are public health labs many of which are reference labs for hospitals and other healthcare facilities. The team provides antimicrobial susceptibility testing for bacterial biothreat agents, serves as a reference lab for state LRN labs, and collaborates with CDC SMEs, the Clinical Laboratory and Standards Institute (CLSI), as well as LRN labs in developing, evaluating, and validating novel rapid methods for antimicrobial susceptibility testing. Scope of Work The Laboratory Preparedness and Response Branch (LPRB) is seeking Bioinformatics support services for the Antimicrobial Susceptibility Testing Laboratory (RAST Lab). Independently, and not as an agent of the Government, the Contractor shall be responsible for performing Response Preparedness related services to support the mission of the Branch. Functions require expertise in bioinformatics, molecular analytical methods, and the ability to communicate essential information concerning the evaluation of assays and reagents to Team members and to other members of the Branch. Independent thought and experience are essential to successfully carry out the multiple tasks and responsibilities that pertain to these requirements. Objectives a. Assist in the research and development of new technologies and procedures for rapid antimicrobial susceptibility testing methods. b. Work with molecular microbiologists in the laboratory to address public health-related scientific questions as it relates to antimicrobial susceptibility and bioinformatics analyses. c. Perform the quality control, assembly, annotation, and analysis of bacterial whole genome sequences. d. Manage large bacterial genome sequence files and databases to include upload of information to NCBI or similar data banks. e. Create novel computational approaches and analytical tools as required by research goals. f. Communicate research results through presentations, scientific publications, or project reports. Minimum Qualifications and Technical Requirements: Requirements include but are not limited to the following: a. Ph.D. with 3-5 years demonstrated experience with bioinformatics and bioinformatics analytical tools. b. Proficient in the use of various whole genome sequence analysis tools. c. Proficient in the analysis, assembly, and annotation of genomic data from a variety of sequencing platforms such as Illumina and PacBio. d. Strong interpersonal skills required for RAST Lab team work and extensive interaction with people acrossCDC and with external partners. e. Strong written and oral presentation skills. Specific Skills: Required: Experience with in silico gene expression (RNASeq) analysis, experience with UNIX (BASHscripting) and cluster computing; experience with coding in PERL and/or PYTHON; Experience programming in Java and/or C++, experience with relational databases (i.e. MySQL), Microsoft Excel, Microsoft Word Desirable: Microsoft Access, SAS, prior work with bacterial genome sequences Language Skills: The candidate must possess excellent oral and written communication.
