Job Description:
IHRC, Inc. provides scientific, information management and administrative program support to various Centers, Institutes and Offices of the Centers for Disease Control and Prevention (CDC) under several contracts. The successful candidate will be a full-time employee of IHRC, Inc. and will be assigned to the Pertussis and Diphtheria Laboratory (PDL), Meningitis and Vaccine Preventable Diseases Branch (MVPDB), within the Division of Bacterial Diseases (DBD), National Center for Immunization and Respiratory Diseases (NCIRD), at the Centers for Disease Control and Prevention (CDC), 1600 Clifton Road, Atlanta, GA to provide bioinformatics support for the PDL.

SCOPE OF WORK:

The Bioinformatician II will provide technical and intellectual support for whole genome sequencing analysis and genome-based typing systems to improve molecular detection of meningitis and pertussis pathogens.

MAJOR DUTIES AND RESPONSIBILITIES:

-Perform quality control, assembly, annotation, and analysis of pathogen genome sequences.

-Manage genome sequence files and databases including uploads to NCBI or other similar sequence data banks.

-Develop and implement cutting edge tools for whole genome sequence analysis.

-Prepare standard operating procedures for bioinformatics analyses.

-Collaborate with molecular microbiologists in the laboratory to address public health-related scientific questions, and develop new systems to improve surveillance.

-Prepare and deliver clear and concise reports and presentations for supervisors, colleagues, and collaborators at internal and external (scientific) meetings.

-Participate in other laboratory duties as necessary.

-Support development and validation of diagnostic tests, molecular typing systems including advanced molecular detection techniques (genomics, transcriptomes, proteomes), and laboratory diagnosis support during outbreak responses.

-Ensure compliance with laboratory safety procedures and regulations, Quality Management System (QMS) and Clinical Laboratory Improvement Amendments (CLIA) regulations, and maintain assigned laboratory areas, equipment, and protocols in compliance with local and federal requirements for quality, safety, and security.

MINIMUM QUALIFICATIONS

Education and experience:

Advanced degree in genetics, biology, microbiology, biochemistry, bioinformatics, computational biology, or other area related to the responsibilities of the position.

Required:

-Experience with whole genomic sequencing, and genome-based typing systems.

-Experience performing quality control, assembly, annotation, and analysis of pathogen genome sequences.

-Proficiency with open source and commercially available software for bioinformatics analysis of next generation sequencing data.

-Proficiency with Microsoft Word, Excel, and PowerPoint.

-Excellent attention to detail and the ability to efficiently organize multiple priorities.

-Documentation of daily work with good laboratory practice compliance.

-Ability to work and build coalitions with partners involved, and develop strategies for effectively conveying information to partners.

-Ability to work independently and yet to maintain the flexibility to respond to the needs of MVPD Branch.

-Skills and experience writing project reports, research protocols and manuscripts.

Desirable:

-Experience with standard molecular methods including, but not limited to, ELISA, PCR, qPCR, DNA/RNA isolation, and cloning.

-Proficiency with computer software such as Microsoft Access, DNA star, Minitab, MathCAD, BioNumerics, and statistical software.

-Experience with bioinformatics analysis of genomic data generated by PacBio and Illumina sequencing platforms, especially as related to genomic typing systems.

-Experience with the design and implementation of genomic typing systems and novel bioinformatics tools.

-Experience with Unix/Linux, Perl, Python, Bash scripting, and R.

-Experience with 16S taxonomic profiling using QIIME or a similar program.

-Experience with comparative genomics/metagenomics analysis.

-Experience with de novo genome assembly using programs such as CLC Genomics, Geneious, Velvet, SPAdes, HGAP, ALLPATHS-LG, DISCOVAR, Newbler, or similar.

-Experience with genomic annotation using Pfam, RAST, eggnog or a similar application.

-Experience with data management.

-Experience with whole genome phylogenetics using software such as MUSCLE or RAxML.

Language Skills:

The candidate must possess excellent oral and written communication skills in English.
