Position Summary:

Berkeley Lab’s Environmental Genomics and Systems Biology Division has an opening for a career-track Bioinformaticist Research Scientist position to perform research relevant to the Ecosystems and Networks Integrated with Genes and Molecular Assemblies ( ENIGMA ) mission in the area of genome analysis, next-generation sequencing data analysis, comparative genomics and regulon reconstruction. As a part of the ENIGMA team, will focus on genome-wide analysis of transcriptional regulation in prokaryotes, development of necessary data types, ontologies and interfaces, and integration of data generated by ENIGMA researchers into DOE Systems Biology Knowledgebase (KBase) platform.

Specific Responsibilities:
Work as a member of the ENIGMA team in the field of computational systems: de novo inference, analysis, and visualization of regulatory interactions in bacterial genomes, with the goal of creating the comprehensive bioinformatics resource for analysis of transcriptional regulation in bacterial genomes.

Provide data management, code development, and high-level computer systems support for and timely research in the following key areas: microbial transcriptional regulation, evolutionary genomics, and functional genomics.

Develop computational tools and approaches for microbial transcriptional regulatory network reconstruction and knowledge development.

Design and implement interfaces, tools, data types and ontologies to promote and support data analysis using the KBase platform.

May publish and present research results in journals and conferences.

Maintenance of accurate documentation and source-code control for all work-product is expected.

Assist with the preparations of presentations.

Participate in project planning and review meetings.

Required Qualifications:
PhD in Molecular Biology, Genetics or a closely related discipline with at least five years of experience in bioinformatics research and development or the equivalent combination of education and experience.

Demonstrated research experience in computational analysis of gene regulation and comparative genomics; significant research accomplishments, such as strong publication record, are essential.

Strong experience in DNA-protein binding analysis using next-generation sequencing data (ChIP-seq, DAP-seq).

Background developing software applications in one or more of the following programming languages: Perl, Python, Java, R.

Practice with relational database systems such as MySQL, Oracle.

Skilled in Linux or other Unix-like operating systems.

Advanced analytical, organizational, and record-keeping skills.

Ability to work productively both independently and as part of a diverse team.

Additional Desired Qualifications:
Experience with revision control systems (git).

Knowledge of the KBase software development kit.

Familiarity with scientific data models/formats.

Broad understanding of bioinformatics tools used for genome analysis, next-generation sequencing data analysis and gene function prediction.

Notes:
This is a 1 year, career-track term appointment that may be renewed to a maximum of five years and that may be converted to career based upon satisfactory job performance, continuing availability of funds, and ongoing operational needs.

Salary is commensurate with experience.
