Compass is a web-based biomarker search engine and prediction system that facilitates the identification of biomarkers/tests across the company and provides subject matter experts with relevant, high confidence candidate biomarkers for a given disease indication. The goal of Compass is to scale computational identification of candidate disease biomarkers that the company is able to readily execute (i.e. validated assays/tests), enabling it to more rapidly and precisely respond to client requests and more effectively identify and develop new testing capabilities.

Digital biology in the information age
The Compass prediction engine leverages disease indication models (protein-protein interaction (PPI) networks) based on gene-disease associations mined from the literature to identify relevant candidate biomarkers. The next set of features we are building is candidate biomarker search capability from a biological process and pathway perspective. As a Bioinformatics Knowledge Engineering intern, you'll be asked to use your education, experience and interests in two areas: 1. Software development: You'll code in R/R Shiny and Python, and build and query data from MySQL databases. 2. Bioinformatics: You'll work with gene ontologies and pathways, and link them to genes and proteins. Job details: (essential components of the project work and day to day tasks) Data: build gene ontology and biological pathway databases; catalog genes/proteins for ontologies and pathways. Platform: UI front-end development; system backend development to manage user queries and manipulate/integrate data. Both areas: data staging, data integration, testing and troubleshooting. This position represents an opportunity to help develop cutting edge software that drives decision making across the company. The internship offers insights into real-world business problems and the close linkage between science-based analytics and business processes. Education and qualifications. - Pursuing a BS or MS degree in computer science, bioinformatics or related discipline. - Enjoy solving problems; inquisitive and analytical. - Engaged and motivated. - Able to work both independently and as part of a larger team. - Ability to see the big picture and work towards that goal. Experience: - You know the difference between an Entrez Gene ID and RefSeq ID, and have a good understanding of genes, proteins, pathways and ontologies. - You can provide code you've written (please include your GitHub page). - Strong command of R and R Shiny. - You can write MySQL statements in your sleep. - Programming experience in Python. - Familiarity with public bioinformatics resources.
