Job Description:
The Koren research lab in the Department of Molecular Biology and Genetics studies DNA replication timing and mutagenesis using predominantly genomic approaches. Specific interests include human variation in DNA replication timing, genetic determinants of DNA replication timing, non-random patterns of mutations along the genome, and epigenomics (http://www.amnonkoren.com). The lab is located on the 3rd floor of the Biotechnology Building at the Cornell Ithaca campus and includes a newly renovated computational space. Serve as an integral member of the Koren Research Lab within the Department of Molecular Biology and Genetics. The main research focus is the analysis of DNA copy number data, applications of algorithms for extraction of genome-wide DNA replication timing profiles from next-generation sequencing data, and studying the causes and consequences of human DNA replication timing using genomic and epigenomic data. The group is dynamic and interactive, and most projects require close teamwork among students, Post Doctoral Associates and staff. Under general direction of supervisor provide support working at the interface of computational biology and genomics. Responsibilities include: -Implementing computational programs used in genomics. This includes working with software for analyzing genome-wide copy number data; running analysis programs in parallel on large compute clusters; and integrating, organizing, and analyzing program output. -Analyzing next generation sequencing data. This includes implementing pipelines for data processing and analysis of DNA copy number and DNA replication timing profiles, as well as maintaining and running scripts to parse, convert, and analyze these data. -Maintaining general software and database infrastructure of the lab, includes organizing large data sets, software tools, and web resources, and supporting lab members and close collaborators in tool development and data analysis. This is a full-time (100%FTE) 12-month position with possible extension pending available funding and successful performance. Required Qualifications: -Bachelor's degree in computer science, mathematics, bioinformatics, genetics or related field; 1-2 years of relevant experience or equivalent combination. -Must possess experience in computational biology and/or bioinformatics to implement software tools and data analysis methods. - Must have proven programming skills in R, Matlab, Python, C/C++, PERL or related languages and familiarity with analysis of next-generation sequencing data. -Experience with next-generation sequence alignment, SAMTools, and GATK. Strong interpersonal skills and ability to work as part of a diverse team, while contributing to a high-quality and respectful work environment. -Excellent oral and written communication skills, with the ability to communicate effectively to colleagues and staff across multi-disciplinary areas. -Ability to manage multiple projects in a dynamic environment with changing priorities. Ability to help establish realistic goals and deliver work on schedule. -Ability to work independently and solve problems as they arise. -Interest in genomics, bioinformatics, and molecular biology, and willingness to learn concepts and terminology from these fields as needed. Preferred Qualifications: -Experience with analysis of next-generation sequencing data, DNA copy number analysis and/or genomic analyses. -Experience working with very large data sets and compute clusters. Coursework or job experience in genetics, molecular biology, or evolutionary biology.
