Job Description:
A bioinformatics scientist is needed to join a project for malaria drug resistance monitoring, Advanced Molecular Detection (AMD), that is developing a modern next generation molecular surveillance system for identifying and tracking drug resistant malaria parasites. The incumbent will work as part of a team to develop new bioinformatics analysis methods, staying up to date with relevant bioinformatics methods literature. This position may also train collaborators from within CDC, domestic US and international partners on the AMD methods being developed. Furthermore, the incumbent will provide technical support for assessing the quality of next generation sequencing data.

Job Functions

Function 1 (40%): Write python scripts to assess the quality of next generation sequencing data, including identifying genetic mutations in multiple genes in the P. falciparum genome that are relevant for tracking and identifying drug resistant parasites. Perform any additional data analysis of either P. falciparum genes and/or full genomes as needed.

Function 2 (40%): Write semi-automated bash and/or python scripts for curation of next generation sequencing data. Develop a well-organized data storage structure and maintain good records of all next generation sequencing data collected as part of the project. Submit and maintain next-generation sequencing data, including associated meta-data in the appropriate NCBI Sequence Read Archive Bio Project.

Function 3 (20%): Perform laboratory work as needed to conduct PCR and next generation sequencing methods and data collection. Develop and provide quarterly metric reports on data generation to the team and during presentations. Contribute to writing abstracts, manuscripts and posters related to the project.

Other Functions: Provide training on bioinformatics methods to collaborators. Establish quality standards and implement quality management programs for data storage and curation. Participate in technical work groups related to advanced molecular detection initiative and provide any technical input relevant related project activities. Review and present recently published findings on related bioinformatics methods during team meetings once a month.

Minimum Requirements

Education: MSc in Bioinformatics with focus on malaria parasite genomics.

Experience: At least 3 years work experience in malaria related bioinformatics methods and some level of laboratory experience.

Specific Skills: Intermediate and/or advanced experience in numerous programming languages, including but not limited to bash and python.

Special Knowledge, Licenses, Etc.:

Possess a broad understanding of various bioinformatics concepts related to analysis, curation and submission of next generation sequencing data. Specific experience in malaria genomics is preferable. Understanding of data analysis and quality assurance standards. The successful candidate will have demonstrated experience in bioinformatics analysis methods related to malaria parasites, next generation sequencing data curation and submission to the NCBI Sequence Read Archive (SRA). In addition, experience in performing routine molecular laboratory work such as PCR, gel electrophoresis and sequencing is needed.
