Job Description:
BACKGROUND: Integrated Statistics is looking for a scientist with practical experience in bioinformatics and genetics to work with the US Geological Survey's Leetown Science Center in Kearneysville, West Virginia. The mission of the U.S. Geological Survey's Leetown Science Center (LSC) is to excel in aquatic and natural resource science, providing the information, scientific understanding and technologies needed to support the sound management and conservation of the nation's biological resources. As part of these efforts, the scientist will provide information on the population stock structure of Atlantic sturgeon throughout their range, primarily by conducting analyses of sturgeon DNA. RESPONSIBILITIES: The scientist will: * Perform bioinformatic analyses with microsatellite DNA data and genomic shotgun DNA sequencing data by interacting with various databases to submit or acquire annotations or sequencing data generated on Applied BioSystems 3130xl, Roche 454 GS Junior, Ion Torrent Personal Genome Machine, Ion Torrent Proton, Illumina MiSeq, and Illumina NextSeq 500 platforms. A significant portion of the effort will be assembling and annotating complete mitochondrial DNA molecules and contigs generated for a host of species. * Perform laboratory experimentation, data collection, and laboratory data analyses in support of the LSC's investigations of genetic variability among populations of at-risk animals, plants, and microorganisms. These tasks may include: * Extract DNA or RNA from various tissue and water samples * Operate Qiagen Tissue Lyser II for RNA extraction tissue preps * Quantify RNA and DNA samples on a Nanodrop spectrophotometer, single and 8-channel, a Turner BioSystem's 380 fluorometer, a Qubit, or a Tecan Plate Reader * Perform gel electrophesis in agarose, Fast Gels and E gels for QA/QC and documentation * Operate Alpha Imager EC for photodocumentation * Operate and maintain Agilent BioAnalyzer for RNA and DNA QA/QC * Utilize Genotyper and Genemapper for sizing SNPs and microsatellites * Use and maintain MJ PTC200 and PTC225 thermal cycles * Prepare cDNA and DNA libraries for massively parallel sequencing * Operate and maintain Roche 454 GS Jr., Ion Torrent Personal Genome Machine and Proton, and Illumina GA IIx sequencers * Exercise good laboratory technique (e.g., data recording), entering and analyzing experimental data using spreadsheets, graphics, and word processing software on Windows, Mac, or Linux. * Comply with specified laboratory procedures and protocols. * Work closely and congenially with a diverse group of biologists, laboratory technicians, and visiting scientists. * Enter experimental data, using spreadsheet and word processing software. Create and manipulate files. Tasks may include: * Configure sequencing data into FASTA and other formats for NCBI submission * Perform localized and NCBI BLAST for bioinformatics purposes * Perform sequence alignment and editing in CLC bio Genomics Workbench, Sequencher, Geneious, and multiple public-domain software programs. * Maintain equipment in clean working condition and report any problems promptly. Maintain accurate paper files for the duration of the project. Maintain clean and orderly * work environment. Tasks may include: * Operation and daily maintenance of ABI 3130XL Genetic Analyzers * Proficient use of SPRI technology for purification of genomic material * Operate and maintain the Roche 454 GS Junior, Ion Torrent PGM and Proton, and Illumina MiSeq and NextSeq 500 next generation sequencers * Sterilize consumables and solutions in Steris SV-120 or Harvey Sterile Max autoclave REQUIREMENTS: The scientist must possess the following qualifications: * Master's or PhD in genetics, bioinformatics, or related field. * Experience with sequencing equipment and protocols, as described above. * Familiarity with word processing and spreadsheet software.
