Job Description:
Within Amyris R&D, we are searching for a highly energetic, curious, and self-motivated scientist with a strong background in both computing and biology to join our Scientific Computing team. Research at Amyris is a highly multidisciplinary effort that needs brilliant contributions from life sciences and engineering disciplines in order to take projects from concept to market. From hacking directly on DNA in the lab to full scale factory production, every aspect of our work is facilitated and accelerated by quantitative science and software & hardware automation. Scientific Computing helps bench scientists design better microbial strains using genotype specification languages and high-level functional ontologies of parts and pathways; and helps model & learn from high-throughput, multivariate phenotype, NGS, and ‘omics data to rapidly drive the design-build-test-learn cycle.

Responsibilities:

* Iteratively develop computational algorithms, analysis and visualization tools to meet evolving scientific needs and to aid rapid data-driven decision making. Data types include: genotype (NGS), phenotype (metabolomics, proteomics, GC/MS, spectroscopy, fermentation), material flow

* Build version-controlled, computable workflows to execute various aspects of the Design-Build-Test pipeline

* Interact closely with biology, analytical chemistry, and fermentation scientists

* Collaborate with automation engineers and software developers of in-house enterprise systems to mine experimental data and metadata

Qualifications:

* Ph.D. in quantitative discipline such as Computational Biology, Computer Science, Chemical Engineering, Bio Engineering, or Physics required

* Required years of experience: 0 to 3 years of industry experience

* Industrial programming experience, i.e. having written or maintained large codebase using software best practices (e.g. unit tests) and distributed version control

* Expert coder in any two of the following: C/C++, F#, Python, C#, R

* Outstanding communication and interpersonal skills

* Solid understanding of one or more of the following fields (1) computational modeling of metabolism and synthetic pathways i.e. building genome-scale metabolic networks from genome sequences, analyzing intracellular flux distributions, analyzing high-throughput data in the context of large cellular networks (2) design automation, compilers, CAD, formal verification as applied to computational biology (3) machine learning and probabilistic algorithms for reasoning under uncertainty as applied to large scientific datasets

* Demonstrated success at working cross-functionally to shape disparate ideas into positive outcomes

* Ability to thrive in a fast-paced yet intellectually rigorous environment

* Creativity, independent thinking, analytical excellence, and passion

* Experience in a microbiology, fermentation, or synthetic biology setting, is a plus
