Post-doctorate in bioinformatics in the field of proteomics: Studying the wealth of modifications... Employer CEA Grenoble Location France Posted June 20 2016 Discipline Physical Sciences, Information Technology Position Type Full Time Send Save Apply Goals: Purified histone protein samples are proteolyzed by different enzymes (e.g. trypsin, Arg-C, Glu-C) and analyzed by the coupling between liquid chromatography and tandem mass spectrometry (LC-MS/MS). The generated MS/MS spectra can be interpreted by database search engines (e.g. Mascot) which allow considering a limited set of modifications. We wish to circumvent this limitation. In addition, we wish to be able to reconcile the PTM information obtained from the analyses of the samples proteolyzed with diverse enzymes.



Methods: The post-doctoral fellow will review the bioinformatics methods currently existing for multiPTM analysis (including open search programs) and will establish an optimized pipeline for MS/MS data interpretation, by combining existing relevant tools and in-house developed modules. In a second step, he/she will have the opportunity to participate in the bioanalysis of the histone PTM data by scrutinizing in-house produced and publically available RNA-seq, ChIP-seq and metabolomics data.



Support to the project: The post-doctoral fellow will be supervised by Delphine Pflieger, who has acquired a solid expertise in proteomics and PTM analysis over the past 15 years, and by Christophe Bruley, informatician and co-head of EDyP (http://www.edyp.fr/). He/she will also be able to benefit from advice by Jérôme Govin, expert in epigenetics, and from Christophe Battail, bioinformatician expert in NGS data. EDyP is part of a consortium (PROFI) who currently develop a complete software solution, Proline (http://proline.profiproteomics.fr/), which allows in particular handling identification data provided by the program Mascot. The hired postdoc will thus benefit from an interaction with the team developing Proline and be able to use building blocks of this program when relevant.



Expected competences:

The applicant for this position should have a PhD in bioinformatics or a PhD in proteomics, with good skills in programing in R, Java, python or perl. Researchers having an extensive experience in utilizing various database search engines such as Mascot, MS-GF+, MaxQuant, and in performing the downstream data processes such as PTM localization, protein inference and (labeled and label free) quantification are highly encouraged to apply.
