Job Description:
We are seeking a bioinformatics scientist to oversee the processing and quality control of next-generation sequencing data from clinical trial samples. The successful candidate will work collaboratively with software engineers, computational biologists and project managers to advance Novartis’ efforts in oncology precision medicine.

Responsibilities:

The Next Generation Diagnostics (NGDx) group in NIBR Oncology has the mission of enabling an in-depth understanding of the molecular basis of therapeutic response for individual cancer patients using cutting-edge technologies. The group generates sequencing data from thousands of oncology clinical samples, which are then analyzed with internal bioinformatics pipelines. The successful candidate will be the point person for data flow, quality control and improvements for these bioinformatics pipeline outputs, including the following responsibilities:

• Ensure successful completion of bioinformatics pipelines

• Develop custom pipelines as needed

• Reconcile sequencing data with the expected list of samples from the Laboratory Information Management System

• Implement the automated assessment of quality control metrics, in iterative consultations with the bioinformatics team

• Identify poor-quality samples and escalate to lab scientists and bioinformatics analysts

• Facilitate multi-project comparisons of data quality metrics

• Transform primary results into finalized Data Transfer Specification formats

• Deliver finalized data to bioinformatics analysts

• Collaborate with Data Management to populate clinical databases

Requirements:

• B.S. or M.S. in computer science, bioinformatics, biology, or related field

• Experience with managing large clinical or genomic data sets is a plus

• Conceptual understanding of DNA-seq and RNA-seq data generation

• Demonstrated experience with DNA and RNA alignment algorithms

• Proficiency with Linux tools

• Experience with Python programming

• Interest in expanding knowledge of biological sciences and desire to learn about genetics and genomics

• Effective prioritization among multiple projects

• Excellent interpersonal and communication skills; proven ability to work effectively within a team

• The ideal candidate would also have experience with: agile software development practices; use of JIRA and Confluence tools; software version control best practices; experience with high-performance computing clusters; knowledge of SQL and relational databases
