Job Description:
The Department of Biomedical and Health Informatics at the Children's Hospital of Philadelphia is currently seeking a well-qualified Biocurator to join the Data Analytics & Management (DAM) Team. This multi-disciplinary team of scientists, bioinformaticians, software engineers and web developers is focused on developing an ecosystem of bioinformatics applications for translational and basic pediatric research. To aid in this effort the candidate will be expected to leverage familiarity with literature curation methodologies and biological ontologies and databases to curate and annotate all entities (samples, datasets, genes, etc.) using best practice methods. The ideal candidate will be familiar with literature curation methodologies and biological ontologies and databases. They will have working experience with knowledge representation languages and formats. In addition they will have some basic scripting ability and be skilled in text file manipulation on Unix systems. Finally, the candidate must have a strong knowledge of biology and disease and be able to take a leading role in the biocuration strategy of the team.

Job Responsibilities:

-Work with Principal investigators, scientists, and other domain experts to accurately capture all entities and fields to annotate datasets, files, samples and other entities.

-Develop or determine ontologies and controlled vocabularies for various entities including but not limited to NGS technologies, disease samples, patients, genomic features, etc.

-Work with team to create SOP for curation of new datasets and entities in a timely manner.

-Anticipate and predict curation needs and augment curation services through outsourcing, hiring, or other means.

-Work with software engineering personnel to create system of curation and reporting of curation error to ensure data integrity.

Required Education and Experience:

Required Education: M.S. or Ph.D. in Biological Sciences, Bioinformatics or Library and Information Science

Required Experience:

-2-4 years of experience providing technical expertise in clinical medicine, genetics, genomics, and/or molecular biology.

-Experience with data quality assessment.

Additional Technical Requirements:

-Working experience with knowledge representation languages and formats.

-Excellent verbal and written communication skills within multi-disciplinary team.

-Experience in the application of ontologies for medical/biological annotation.

-Knowledge of:

.NGS technology and other experimental data types.

.Semantic Web standards (RDF, RDFS, OWL, SPARQL).

.Major ontologies, especially OBO ones such as HPO, GO, DiseaseOntology, etc.

.Good understanding of BFO would be considered an asset.

.Major biological databases (KEGG, COSMIC, DrugBank, etc.)

-Domain expertise in cancer & pediatric diseases is preferred.

-Basic scripting ability, i.e. Python, Perl, and text file manipulation is highly preferred.
