Job Description:
Berkeley Lab’s Joint Genome Institute (JGI) has an opening for a Bioinformatics Data Scientist who will be responsible for annotation and analysis of fungal genomes and support to JGI user communities. Your responsibilities include collecting data for genome annotation, genome annotation and analysis using JGI annotation pipeline and other tools, troubleshooting the pipeline and analytical tools, assessing the quality of input data and predicted genes and annotations. You will work on problems of a diverse scope; exercises independent judgment and recommends solutions for user support for internal and external collaborators at every stage of annotation projects to ensure communication, user training, data distribution and analysis. You are directly involved in tool development including validation and optimization of annotation and analysis tools and development of new protocols and scripts for genome analysis. Position reports to the Fungal Genomics Program Head.

This will be filled as either a Data Scientist level 1 or 2 depending upon several factors, including level of experience.

Data Scientist (Level 1) Specific Responsibilities:

  • Perform work under general direction and work on problems of moderate scope.
  • Collect and assess quality of data for genome annotation (from internal or public databases, collaborators, and JGI users).
  • Configures, runs, and troubleshoots genome annotation and analysis tools including the JGI Annotation Pipeline.
  • Perform manual curation and large-scale computational analysis of predicted gene models and annotations.
  • Develops and presents reports for annotated genomes and contribute to scientific publications/presentations.
  • Closely work with user communities to enable community-wide genome analysis, train users on the use of JGI Genome Portal tools and provide guidelines for manual curation.
  • Support internal and external collaborators with data exchange and custom data analysis.
  • Develop protocols and scripts to perform data analysis.
  • Work on validation and optimization of annotation process, annotation pipeline, tools and methods for gene prediction, annotation and analysis.
  • Perform custom data management, analysis, and distribution as needed to meet user/collaborator needs.
In addition to the above, Data Scientist (Level 2) Specific Responsibilities:
  • Work independently with little supervision, while delivering high quality products.
  • Work on problems of diverse scope; demonstrate good judgment in identifying solutions
  • Based on available datasets, phylogenetic position and other factors, independently determines appropriate annotation strategy
  • Serve as a subject matter expert and train other staff in areas as needed.
  • May lead complex data analyses and publications
  • Analyzes and evaluates processes/procedures and provides feedback to improve protocols, methods and tools for genome annotation.
Data Scientist (Level 1) Required Qualifications:
  • Bachelor’s degree in in Biology, Life Sciences, Bioinformatics or related field with a minimum of 2 years of experience in biological data analysis or an advanced degree without experience or equivalent work experience.
  • Solid background in fungal biology, molecular biology, and genomics
  • Experience with programming (Python, Perl, etc), databases (SQL), and genomics data analyses in unix environment
In addition to the above, Data Scientist (Level 2) Required Qualifications:
  • A minimum of 5 years of related experience developing analytical tools and analyzing large genomics datasets.
  • Demonstrated knowledge of standard bioinformatics methods and tools for gene and protein sequence analysis
  • Strong interpersonal, communication, and presentation skills to effectively work with large user communities.
  • Detail-oriented with strong organizational skills to address user needs in an effective and timely manner.
  • Ability to work in a diverse team environment.
  • Extensive experience using bioinformatics tools for large scale genomics data analysis
  • Strong problem-solving, decision-making, and analytical skills to independently make sound judgments and recommend creative solutions to complex problems.

Notes:

This is a 1-year term appointment with the possibility of extension or conversion to Career appointment based upon satisfactory job performance, continuing availability of funds and ongoing operational needs.

Full-time, M-F, exempt (monthly paid) from overtime pay.

Salary is commensurate with experience.
