Job Description:
Providence is calling a Genomics Senior Software Engineer to Providence Office Park in Portland, OR.

In this position, you will:

  • Lead the design, development and implementation of automated systems used to support advanced genomic workflows and scalable data integration platforms.
  • Maintain the high-performance computing and data management infrastructure designed specifically to meet the computational needs of genomic biology used for translational research and clinical testing in oncology, with an emphasis on Immuno-Oncology.
  • Be integrated into a team engaged in computational biology activity ranging from storing, analyzing, visualizing and interpreting large-scale genomic data derived from advanced molecular genomic techniques including, Next-Generation Sequencing (NGS).
  • Optimize computing systems using complex algorithms in support of clinical laboratory personnel and world-class researchers and clinicians from the Earle A. Chiles Research Institute (EACRI) dedicated to discovering curative therapies for cancer patients.
QUALIFICATIONS:

Required qualifications for this position include:

  • Bachelor's of Science (BS) degree or higher in a Software Engineering related field including computer science, computer engineering or information technology
  • 7 years of professional experience in both genomics and software engineering
  • Experience with Linux/Unix environments
  • NGS data analysis experience and working proficiency with commonly used bioinformatics tools (e.g. samtools, bedtools, Picard, Annovar, GATK, etc.)
  • Experience with large scale clinical genomic data warehousing, including HDFS-based technologies and fluency with SQL-like query and analysis workflows
  • Fluent with multiple languages, including Python, R, Perl, Ruby
  • Significant and broad computational experience, including experience with large scale omics projects involving a deep understanding and expertise in genotyping, GWAS and NGS
  • Extensive working experience in cloud-based platforms, especially as it relates to HIPAA compliance and handling Protected Health Information data
  • Demonstrated history of applying best practices in software development, including use of code repositories, version control, data and analysis provenance, containers, testing frameworks, continuous integration, and documentation
  • Experience building and integrating back-end web services (using JSON, AJAX, REST) and interfacing with a database
