Job Description:
We seek an NGS Bioinformatician to work in our bioinformatics facility to implement best-practices analysis, quality control and data management pipelines for the high volume of projects and samples sequenced on these platforms. This essential role is at the interface of NGS and bioinformatics, shepherding clients’ data from the sequencer output through complex multi-stage analyses on our HPC cluster, and preparing the final reports and data package for delivery back to each client. As such the skills required include the development and maintenance of Python/Perl HPC pipelines to perform analyses, monitoring and troubleshooting the operation of processes in a large Unix cluster environment, data management and technical writing.

Responsibilities:

As the successful candidate you will:

  • Develop and execute software pipelines to take the raw intensity output from our high-throughput DNA sequencers through base-calling, genome alignment, variant calling and annotation stages and prepare reports of analyses for customers and collaborators;
  • Track and manage data and analyses for hundreds of samples and multiple projects at any one time;
  • Work with NGS experts from multiple Hospital facilities and affiliates to improve and standardize NGS analysis pipelines used for clinical, translational and biological research projects; and
  • Work with both the NGS lab facility and the Informatics group to streamline processing and quality-assurance as we scale up to hundreds of whole-genomes sequenced and analysed every month.
Qualifications:
  • BSc in bioinformatics, computer science, or related discipline strongly preferred.
  • Familiarity with current NGS best practices and software tools for analysing NGS data (e.g. GATK, Picard, bwa, annovar, BLAST, IGV).
  • Ability to work with and interpret raw NGS reads, alignments, features, and variant calls and assemblies in commonly used data formats (fasta/fastq, sam/bam, bed, vcf)
  • Solid programming skills, particularly Python and Perl.
  • Strong communication and organizational skills; this position requires tracking and managing many large and small projects for collaborators and internal researchers.
