Job Description:
With funding from UK research councils, PDBe is working to extend and improve the archival, integration and dissemination of 3D cryo-electron microscopy (EM) and tomography (ET) data. For this project, called EMPIAR (pdbe.org/empiar), we are now seeking to recruit an enthusiastic scientific programmer with outstanding programming skills.
The post will involve the development of:
(1) software for interactive browsing of integrated 3D structural data at scales from molecules to cells from the PDB and EMDB archives. A prototype 2D browser has already been developed in this project;
(2) software for adding biologically meaningful annotations to predefined regions of interest (“segmentations”) of 3D EM and ET data.
The EBI is part of the European Molecular Biology Laboratory (EMBL) and it is a world-leading bioinformatics centre providing biological data to the scientific community with expertise in data storage, analysis and representation. EMBL-EBI provides freely available data from life science experiments, performs basic research in computational biology and offers an extensive user training programme, supporting researchers in academic and industry. We are part of EMBL, Europe’s flagship laboratory for the life sciences. Applicants should hold an MSc or PhD in computer science, bioinformatics, physics, mathematics, (bio)-chemistry, biology or similar, with an emphasis on 3D image processing and visualisation. Applicants should have at least two years' experience with professional scientific software development (design, implementation, and maintenance). Applicants should be fluent in one or more higher-level programming languages (esp. Java or C++) as well as in scripting languages (esp. Python). Experience in 3D rendering and visualisation, developing web-based applications (esp. using the Python Django framework), code parallellisation and optimisation, HTML5, OpenGL/WebGL or equivalent, and GPUs, is highly desirable. Also desirable is a familiarity with building advanced web-based graphical user interfaces (using frameworks like jQuery and
AngularJS, and Polymer web components).
A background in, or a good level of understanding of structural biology would be advantageous.
Excellent written and oral communication skills (reflected in the cover letter), fluency in English, ability to work in a team and with international collaborators, and attention to detail are required. The position requires occasional travel, mainly in the UK and Europe.
