Job Description:
Conduct research dealing with the understanding of human diseases and the improvement of human health for pharmaceutical drug discovery and development. Provide bioinformatics analytical expertise as required in support of development of applications and design and maintenance of database to access and visualize genetic and phenotypic feature data, for analysis of high-throughput genomic data and its application to target discovery, drug discovery, and clinical stratification oncology projects. Analyze various Next-Generation Sequencing (NGS) datasets including RNASeq expression, whole genome sequencing, and ClonTracer barcode libraries of cancer cell lines and patient derived xenograft mouse models. Evaluate and use open source tools such as bowtie2, STAR, hisat2 and Genome Analysis Toolkit (GATK). Create and maintain user experience (UX) rich sample centered visualization web application to pull out interesting genetic and phenotypic features compared to a tumor lineage limited background developed in-house using Java, Javascript with AngularJS framework. Utilize GATK software tools to optimize accuracy and performance in high performance computing for pipelines focused on variant discovery and genotyping.

Improve and support cutting-edge pipelines for analysis, interpretation, and visualization of NGS data with best engineering practices. Integrate publicly available genetic, epigenetic, and ‘omics’ data sets to support large-scale data mining. Apply knowledge of data repository methods and web services to allow access to large-scale data. Upgrade existing data storage system to ease process of registering new or updating existing data sets using SQL databases. Interface with IT and internalize appropriate data access methodologies as needed to the Oncology group. Apply knowledge and experience in Python and Java programming languages with bioinformatics applications, and statistical and analytical programming experience in R or MATLAB. Work closely with biology teams to utilize genomic data for target discovery, drug mechanism elucidation and patient stratification efforts. Implement state-of-the-art computational methods, and develop innovative methods as required to answer key cancer genomics questions. Interact with biologists in support of various drug discovery and target identification and validation projects, and create Spotfire visualizations to answer key scientific questions. Develop novel analytical methods and visualizations for analysis of cellular barcoding technology. Formulate testable hypotheses, and collaborate in the design of rigorous experiments.

Minimum requirements:

Scientist I, Novartis Oncology Bioinformatics sought by Novartis Institutes for Biomedical Research, Inc. for Cambridge MA location. Must possess Master’s degree in Bioinformatics, Biotechnology or directly related field and minimum 6 months of experience in bioinformatics for oncology research, developing frameworks, pipelines or computational methods for visualization and analysis of NGS data including RNASeq expression; integrating genetic, genomic, and pathway/network datasets with novel experimental data; using open source tools such as bowtie2 and GATK to optimize accuracy and performance in high performance computing for pipelines focused on variant discovery and genotyping; with demonstrated expertise in bioinformatics scripting in languages such as Python and Java, and success collaborating with biologists.
