Job Description:
Would you like to be a part of team advancing clinical genomics and improving medical care for patients facing life threatening diseases? Partners Personalized Medicine is a leader and innovator helping realize the promise of personalized medicine by accelerating the integration of genetic knowledge into clinical care. We are seeking a senior bioinformatician to focus on continuously advancing the state of the art of research and clinical genetic testing. This position offers an opportunity to become a part of a highly engaged team with multiple interactions across the center, including with members of our translational research core, clinical laboratory, biobank, and IT team. Duties will include building robust scalable pipelines and data mining tools for sequencing applications in addition to providing informatics support for the development of clinical diagnostic tests. Applicant will also support many of the large-scale and collaborative grant-funded activities at the center.

We are specifically looking for an independent individual who can contribute to multiple projects as part of a highly-integrated team with frequent interactions. A successful candidate should have a strong scientific and quantitative background with prior exposure to genetics and/or genomics, excellent problem-solving and programmatic skills, and the ability to effectively communicate and interact with multidisciplinary staff in a fast-paced environment. Depending upon experience, the candidate may be considered for a Research Associate appointment at Harvard Medical School.

Responsibilities:

• Responsible for developing and maintaining bioinformatics capabilities to support the activities of the Laboratory for Molecular Medicine (a CLIA-certified molecular diagnostic laboratory), PPM's Translational Genomics Core, and the Partners BioBank, focusing on the development and support of next-generation sequencing pipelines in the research, translational and clinical settings.

• Scope, plan, develop, and troubleshoot new modules and pipelines for molecular genetics data. Assign tasks to Associate Bioinformatician(s) as appropriate.

• Provide informatics support in development of clinical diagnostic tests using algorithms, scientific programming, and data structures.

• Lead the mining/annotation of clinical data thinking of novel approaches and using programming skills while directly interacting with clinical and research staff, including geneticists and genetic counselors.

• Help oversee current clinical operation pipelines and research operation pipelines and serve as the primary responsible party for support of these systems, including implementing new approaches to quality assessment and troubleshooting.

• Collaborate with and update IT staff to coordinate software releases. Lead the analysis, acquisition, and loading of new data sources, including learning about new resources and vetting their applicability to the task.

• Plan projects that assist the bioinformatics team in improving efficiencies and workflows.

• Execute established project plans and incorporate alternatives from others when appropriate.

• Work directly with development and operation teams to identify and gather requirements for validation of bioinformatics processes. Scope out the validation strategy and identify required resources for validation. Create testing, validation, and standard operation procedure documentation.

Qualifications

Required:

• Advanced degree (PhD or equivalent) in bioinformatics or related field preferred (computer science, computational biology, etc). MS degree may be considered depending on level of relevant experience

•At least 3 years of coding experience with Perl or Python in a UNIX/Linux environment

• Proficiency in shell scripting and in submitting jobs in a HPC environment • Experience with creating and managing databases

• Experience with common bioinformatics databases and genome browsers

• Understanding and usage of biostatistics and bioinformatics tools, including common NGS tools (e.g. BWA, samtools, Picard, GATK) and statistical/visualization packages (e.g. R, Bioperl, MATLAB)

• Ability to work with others to set realistic goals and deliver quality work, on schedule, and with minimal supervision

Additional Qualifications (Pluses):

• Experience with Java and/or building web sites for presenting experimental results

• Experience with machine learning algorithms

• Experience with automation for analysis of large, complex data sets

• Strong interpersonal skills and ability to work as part of a diverse team, while contributing to a high-quality and respectful work environment

• Excellent oral and written communication skills
