Job Description:
The bioinformatics analyst is an integral member of the research team comprised of scientists, engineers and bioinformaticians. Roche Sequencing Research develops 4th generation DNA sequencing technologies. We are developing a revolutionary, semiconductor based DNA/RNA readers. These technologies will increase sequencing throughput and improve the lives of people with a wide variety of applications including the timely screening of newborns for diseases and the diagnosis of cancers and infectious diseases.

The mission of the research team at Roche Sequencing is to seek, assess and deliver proof-of-concept results in sample preparation, sequence detection and bioinformatics methods to support new technologies in early research.

The informatics team provides bioinformatics and analysis, mathematical simulation and modeling, image analysis and visualization, nanoinformatics, and web-enabled or command line applications to our internal community.

This position is located at the Roche Sequencing Unit site in Pleasanton, CA.

Responsibilities
Provide collaborative bioinformatics support to investigators. Conduct analysis and interpretation of high-throughput next-generation sequencing data, you should be able to write code and modify previously created code. Design, develop and deploy robust workflows, as well as custom scripts, to support the analysis of custom assay design. The tools and pipelines you develop should be usable by other scientists in R&D. Present analysis results, in a clear and concise manner, to an audience with varying levels of familiarity to bioinformatics.

Qualifications
Must enjoy hands-on work and working in a team with bioinformatics and wet lab scientists. Possession of a Bachelor's degree (Master's degree preferred) in biomedical science/bioinformatics/math/computer related field from an accredited college or university or four (4) years related experience in lieu of degree. In addition to educational requirements, a minimum of 4 years of progressively responsible relevant experience. Meticulous attention to detail and excellent written and electronic record keeping skills. Strong oral and written communication skills. Experience in processing high throughput biomedical data: data cleaning, analysis, interpretation and visualization. Ability to understand and analyze data from complex experimental designs. Ability to provide guidance in the design and analysis of complex biological experiments Solid background in the applied statistics. Proficiency in at least two of the following programming languages: Perl, Python, R, Java and C/C++. Experience in at least two of the following areas: metagenomics, Targeted Enrichment, RNASeq, ExomeSeq, Whole genome sequencing. Expertise in using tools for NGS data-processing: Novoalign, STAR, BWA, GATK, Samtools, Bedtools, pipeline automation. Familiarity with public databases: NCBI, Ensembl, TCGA, COSMIC. Knowledge of database programming and working in a cluster environment.
