Job Description:
Roche Sequencing Solutions in Pleasanton, CA is seeking a highly motivated and skilled graduate intern to join its Oncology bioinformatics team. It is a great opportunity to break out of academia and get some experience in how next-generation sequencing technology is being used by world’s #1 Diagnostics Company. The successful candidate will develop and build upon his/her current skill set and gain industry knowledge first hand from an organization and professionals. In this position, the trainee will work side-by- side with oncology bioinformatics scientists to analyze large-scale cancer genomic data, leveraging computational, mathematical, and statistical approaches to address important scientific issues in clinical diagnostic product development. The candidate will develop computational and visualization tools to assist oncology assay development team in their study and experiment design and analysis.

Key responsibilities:

  • Work with computational biology personnel to interpret next generation sequence data and develop tools and methods for custom data analysis.
  • Communicate key results and challenges to both internal scientists as well as collaborators
  • Assist in study design and execution of product validation and verification.
  • Build interactive tools like R/Shiny applications to streamline data analysis workflow.
  • Create training materials, protocols, and applications notes on data analysis or any analysis tool developed.
Additionally, the selected intern will be asked to participate in various intern activities, which may include workshops with leaders in the organization, our mentor program, and our Poster Symposium among other activities.

The candidate will learn about how genomics labs in an industry setting analyze next-generation sequencing data.

The candidate will learn to use modern data stack like Jupyter, Pandas, SciPy, NumPy, SciKits, Python, Docker, R, etc. to analyze high-throughput sequencing data and develop

Program Requirements:

  • Currently enrolled in an accredited college/university during program calendar year 2018.
  • Completed at least 2 years of college/university to be eligible for the program.
  • Must have a ≥3.0 GPA
  • Minimum availability of 12 weeks (Required start on or before program Welcome Reception and end date on or after Summer End Poser Symposium).
  • Previous experience in the job duties listed, either through course work or industry/academia
  • Participation in student organizations and/or other leadership experience
  • M.S. or Ph.D. student in computational biology, bioinformatics, computer science, statistics or other relevant scientific fields.
  • Experience with NGS data analysis, variant detection and annotation is highly desired.
  • Proficiency in python, R and bash programing.
  • Experience developing R/Shiny apps is highly desired.
  • Experience of machine learning and modeling.
  • Excellent communication skills.

An intern will be able to conduct ancillary projects related to computational tool and infrastructure development with full focus and a fresh perspective. The core team is focused on the main oncology data analysis pipeline development to be incorporated into future products but outside this, there is a strong need for computational tools to support the primary activities of data analysis in designing and optimizing the assays. Currently, many such assay support activities are done manually and often are repetitive in nature, the same analysis request being made several times on different data sets. Proper computational tools with an easy to use interface will improve efficiency by automating and streamlining the process, as we have seen for UI tools that have been developed in the past to launch our secondary analysis pipeline and have reduced the need for a full FTE resource in that activity. This will help the oncology group to run more smoothly, free up valuable resources to be able to focus on higher level analyses, empower the assay teams that we support and lead to faster turnaround and higher productivity in the long term. In addition, the developed tools will also support the MSA, marketing/commercial teams to assemble supporting information for the products. This work would be of value for all ctDNA and FFPET projects, including the future v2 product versions.

The particular objectives of this project are:

o Develop a UI framework to enable easy incorporation of custom bioinformatics command line tools to make them accessible to the assay or other users outside bioinformatics.

o Within this framework incorporate our current set of frequently used command line tools.

o Build new command line tools of interest to support assay, MSA and commercial teams, e.g. panel content query tool.
