Job Description:
The focus of this position will be to develop high quality, robust and efficient bioinformatics workflows for analyzing amplicon and vector sequencing data for the characterization of CRISPR-engineered mouse and cell line models and gene therapy vectors (e.g., AAV). Specifically, several bioinformatics tools and scripts will be integrated into a single framework which will allow scientists in the Next Generation Sequencing lab and CSB team to quickly turn around amplicon sequencing results to the biologists, including informative data visualizations and QC metrics. This framework will also be integrated seamlessly into existing NGS analysis pipeline infrastructure.

Specific duties include:

• Design amplicon DNA sequencing bioinformatics workflows in Python and collaborate with Biogen scientists to apply these pipelines to CRISPR mutatgenesis studies.

• Produce well written study reports leveraging clear data visualization techniques

Qualifications

Required:

• Solid foundation in computational biology principles

• Solid experience in using various scripting languages (e.g., Perl, Python, shell scripting)

• Experience processing and analyzing large genomic datasets, especially RNA-Seq

• Understanding of statistics concepts including ANOVA, multiple measures, regression and linear models

• Experience in statistical analysis programs (e.g., R, Matlab)

• Excellent written and oral communication skills

Desirable:

• Experience with a variety of NGS protocols (e.g. WGS, WES, RNA-seq, ChIP-seq, ATAC-seq)

• Experience creating databases e.g., using MySQL, Oracle, or MongoDB

• Experience developing novel scientific data visualizations, e.g., using R Shiny

• Demonstrated ability to work successfully in cross-functional teams (bioinformatics, biologists, IT)

• Ability to learn and adapt quickly to new projects/areas that have not worked on previously (i.e. dealing with new NGS assays)

• Experience in a Linux environment and HPC environment (e.g. SGE)

Education

Required:

B.S. in Bioinformatics, Computational Biology, Computer Science, Genetics, Mathematics/Statistics, Engineering, or a related field or discipline with an emphasis on genomics and bioinformatics.
