Job Description:
We are looking for superstar computational-biologists/bioinformaticists who have demonstrated experience in a large-scale "production" setting to deploy, maintain and evolve the clinical bioinformatics framework for a high-throughput, ultra-rapid turnaround time, Illumina based whole-genome sequencing setting. You will have the opportunity to be a part of a team that'll build the framework ground up using the latest and greatest of the technologies in infrastructure, data storage and analytics, with a strong focus on automation, systems integration and process engineering. You will be part of a growing informatics team, consisting of bioinformaticists, software engineers, HPC engineers and data scientists. The environment is highly cross-functional, with a rich medical research heritage and multitude of collaborations with the biotech industry, academic institutions and federal programs.

What you'll do:

-Adhere to compliance requirements (CAP/CLIA).

-Maintain "production grade and professional quality" bioinformatics workflows for next-gen sequencing data -Maintain and evolve validation platform for the informatics components.

-Institute QC and QA to ensure quality of data getting out the door.

-Deploy bioinformatics pipelines on local linux HPC cluster as well as on public cloud.

-Debug issues, communicate and document them.

-Integrate bioinformatics workflows with LIMS.

-Organize genomic data on local and cloud locations, interact with collaborators worldwide on data logistics -Manage genomic data life-cycle (creation to archival and restore).

-Create and maintain documentation surrounding the analysis framework.

-Evaluate NGS analysis tools, benchmark them and generate reports.

-Interface with software engineers, wet-lab technicians, clinical geneticists and a wide variety of other stake holders, to communicate issues and gather feedback.

-Generate and present reports on operations, validation and benchmarking

Requirements:

-2+ years analyzing next-gen sequencing data (Illumina whole genomes or exomes): BCL to annotated variants within a CAP/CLIA setting.

-4+ years developing and maintaining pipelines for 24x7 automated bioinformatics analyses.

-4+ years working with and understanding of open source NGS tools like bwa, samtools, vcftools, picard, GATK, Freebayes, ANNOVAR, VEP, etc.

-2+ years incorporating dbGaP, 1000 genomes, ExAC, Clinvar, OMIM, etc.

-4+ years with unix/linux operating system.

-4+ years of software development using any of Ruby, Python, Perl, Bash.

Perfered Skills:

-2+ years of active use of SVN or git.

-2+ years working with HPC scheduling systems such as Moab, TORQUE, LSF or OpenGrid Engine.

-2+ years integrating pipeline with the LIMS.

-Cloud-based development or analysis.

-Working with R.

-Performing benchmarking of bioinformatics tools.

-Developing and working with Docker and AWS images.

-Bioinformatics pipeline development using any workflow manager.

-Setting up and computing on a hadoop cluster.

-in CNV and SV calling.

-Phenotype-genotype integration frameworks.

Education:

-Bachelor's degree in Computer Science, Information Systems, Bioinformatics or Life Sciences, including fields, i.e., Biology, Molecular Biology, Genetics.

-Master's degree preferred.
