The Computational Biology & Genomics (GB&G) department is seeking a passionate computational scientist to be the scientific and intellectual lead to drive the development of advanced QC and Analysis Pipelines for Next-Generation Sequencing (NGS) applications across research and development. CB&G collaborates with discovery, clinical development and manufacturing scientists to apply a variety of NGS techniques to enable novel target, biomarker, and compound mode of action discovery. This position will be the NGS data subject matter expert responsible for defining the key QC analysis and metrics needed for specific NGS applications as well as defining the best analysis pipelines that are aligned with community best practices where applicable. The successful candidate will be deeply interested in comparing performance of algorithms and the effects of different QC metrics and will be sufficiently familiar with experimental design principles to ensure the most effective pipelines are employed resulting in the delivery of high quality data to our scientists. The person will work closely with the NGS core scientists, computational biologists and statistical geneticists to understand the assays deployed, gather requirements for down-stream analysis and translate those into the appropriate QC and processing pipelines. The person will be able to prototype pipelines and work with software architects/engineers in the IT-Scientific Computing group to turn into production software. The successful candidate will be skilled at working in a highly matrixed, collaborative research environment as well as maintain and foster a strong network with the key academic and genome centers to ensure Biogen’s NGS QC & analysis pipelines are aligned to community standards. Qualifications
Required:

• Strong foundation in computational and statistical principles

• Experience processing and analyzing large datasets

• Ability to understand and compare computational/statistical algorithms

• Excellent written and oral communication skills

• Ability to learn and adapt quickly to new projects/areas that have not worked on previously (i.e. dealing with new NGS assays)

• Experience in a Linux environment and HPC environment (e.g. SGE)

• Experience in statistical programming (e.g. R/Matlab)

• Experience in scripting languages for prototyping pipelines (e.g. shell scpriting, Perl, Python)

Highly Desirable:

• Strong understanding of NGS technology and ability to understand subtleties of different methods and impacts of data generation and QC

• Ability to design simulations or experiments to compare competing algorithms for specific NGS assays & analysis questions

• Experience with a variety of NGS protocols (e.g. WGS, WES, RNA-seq, ChIP-seq, ATAC-seq)

• Experience with community leading NGS analysis tools (e.g. BWA, STAR, Picard, GATK, DESeq/RSEM, etc.)

• Experience developing novel QC algorithms and visualizations

• Demonstrated ability to work successfully in cross-functional teams (IT, bioinformatics and biologists)

Education
M.S. in Bioinformatics, Computational Biology, Computer Science, Genetics, Mathematics/Statistics or related field/experience; Ph.D. preferred.
