Job Description:
Identifies trends and problems through complex big data analysis. Interprets results from multiple sources using a variety of techniques, ranging from simple data aggregation via statistical analysis to complex data mining independently.

Responsibilities:

As a member of the HCI Research Informatics team, this Software Design Engineer Sr/Data Wrangler position requires a strong data, analysis, database, programming, and data management background.

The successful candidate will support high-throughput experimental methodologies, large genomic datasets, and their computational analysis. Prior laboratory experience generating genomic datasets and/or bioinformatics analysis experience is desired. Familiarity with disease, pathology, and phenotype ontologies (including SNOMED and Human Phenotype Ontology) and public databases (including ClinVar and dbSNP) a plus. Experience working with relational and noSQL databases, cloud data storage ecosystems, working in software development environments, using modern version control systems, and interacting with REST APIs are preferred.

Advanced education or experience in biology or bioinformatics is highly desired to facilitate the assessment of experimental details and to successfully evaluate quality control of novel experimental data. This individual will be responsible for working with bioinformatics staff in the specification, design, engineering, and implementation of tools that upload/download, integrate, search, and display these high-throughput data.

The candidate will create and maintain software and tools that manage and audit large datasets. The Data Wrangler will be responsible for developing software that maintains data integrity and accuracy. The successful candidate will also collaborate with scientists and software engineers to implement new data models.

The selected candidate will provide database server life cycle support including database design, development, implementation and support in the development and production environments. The candidate will also assist in providing recommendations and solutions on database and application architecture, database integrity, security and availability to the HCI community. The successful candidate will preferably come from a software development background including development experience in Java and Hibernate. Candidate preferably also possesses web services and interface development experience utilizing various technology frameworks.

Duties & Responsibilities:

• Customizing, programming, and administering genomic data in LIMS/Data Hub software environments. The LIMS/Data Hub software encompasses cloud-based data storage, provides a highly configurable user-interface, and a programmable API. The incumbent will implement new software features and program report generation. User interfaces need to be adaptable and mobile-friendly.

• Creating, programming and operating data management pipelines. The incumbent will develop best-practice protocols for storing, backup, and organization of genomics research data, and create pipelines that implement these practices, including standardized quality control pipelines for ensuring data integrity. The incumbent will also contribute to standardizing analysis pipelines.

• Automating high-quality data submission to public repositories. The incumbent will design, implement, and manage pipelines that automate the regular submission of well-documented and formatted data to pertinent public repositories.

• Provide data quality assessment and integration of diverse genomic datasets

• Strong emphasis on industry standard software development methodologies and practices.

• Perform full life cycle support including data modeling, design, engineering, and implementation of physical and conceptual models for our databases.

• Develop reports, queries, and data migration programs .

• Software, interface and web services development in, Java/J2EE, JSP, EJB, servlets, Hibernate, Flex, Orion, SQL Server, Oracle.

Minimum Qualifications:

Bachelor’s Degree and 6-8 years of related experience in the field or related area is required.

This position has no responsibility for providing care to patients.

Preferences:

• Bachelor’s degree or higher in computer or data science, or medical informatics

• 6 – 7 or more years of experience in software development, including bioinformatics workflow development

• Experience with large datasets.

• Possesses strong working knowledge and experience in Java, Hibernate, JavaScript frameworks, HTML5, web services development, adaptable/mobile technologies

• Strong communications skills

• Preferably worked with open source databases

• 2+ years experience in medical software domain

• Excellent SQL skills

• Experience in distributed and cloud environments

• Expertise with the entire software development life cycle

• Self starter and motivated individual
