Job Description:
Amgen Process Development is looking for an Ontology Engineer (Data Sr. Engineer) to be based at our corporate campus, based in Thousand Oaks, California. The Data Engineer will support the Digitial Integration team and will report to o the Scientific Director in Digital Integration. Amgen Process Development has a need to ensure that consistent vocabulary is used across multiple information systems to support search, trending, analysis, and comparison of data at multiple points in the development and production process throughout the product lifecycle. Amgen Process Development has adopted the Semantic Web approach to help manage the consistency of these data. The Engineer is dedicated to enhancing Process Development’s information systems ecosystem with the formal representations of concepts within the process development domain and the relationships between those concepts. The Engineer will make an impact by enabling the development, deployment, and integration of information systems in support of data driven approaches on a dynamic and varied product portfolio in a highly cross-functional and interdisciplinary team composed of process development scientists, knowledge, and information systems engineers working on truly cutting-edge technology.

The Digital Integration group is focusing on the redesign and integration of information systems for end-to-end product and process development to improve speed and efficiency of our processes, and increase the quality and value of our clinical and commercial products. The goal is to enable scientists to spend time on thought leadership instead of searching, retrieving, and repackaging data, and to focus their time on leveraging data to develop predictive capabilities to increase R&D (Research and Development) success rates and to decrease cycle time to the clinic and market.

Key responsibilities for the Data Engineer include:

  • Work with the business and business subject matter experts to understand how the semantic material and concepts will be used.
  • Develop data models and ontology structures to store and organize biological concepts and relationships in a consistent and computable manner that meet the identified business needs.
  • Document the designs sufficiently to ensure that sustaining effort to manage the ontologies can be effectively pursued.
  • Develop processes to acquire and integrate new types of concepts into customer applications to support new features and enhancements.
  • Think critically about our technology and processes to propose and develop scalable and automated methods for expanding, testing and maintaining the knowledge base.
  • Providing technical support for the ontology ecology including: technical support to the client applications to ensure that they can successfully ingest the reference data.
Basic Qualifications :
  • Doctorate degree in Computer Science/Engineering or Information Science, Bioinformatics or Computational Biology/Life Sciences experience
  • OR
  • Master’s degree and 4 years of Computer Science/Engineering or Information Science, Bioinformatics or Computational Biology/Life Sciences experience
  • OR
  • Bachelor’s degree and 6 years of Computer Science/Engineering or Information Science, Bioinformatics or Computational Biology/Life Sciences experience
Preferred Qualifications:
  • An understanding of the biopharmaceutical and small molecule pharmaceutical development, and production space.
  • Demonstrated understanding of ontology design and authoring.
  • Demonstrated experience with OWL, RDF, Ontology Repositories, SPARQL and Semantic Services.
  • Managing and maintaining the semantic ecology.
  • Basic understanding of web-based application programming interface.
  • Demonstrated knowledge of the following semantic technologies: OWL ontologies: Designing, authoring, quality checking, debugging RDF graphs, Protégé, Graph database fundamentals, Triple stores: Including the operation of the triple store, Apache Jena Fuseki, SPARQL, Managing modestly complex windows and LINUX based systems.
