Job Description:
These positions are in Molecular Profiling & Bioinformatics in Tarrytown, NY. There are 3 openings for Summer 2018. Each opening is described below.

Position 1: NGS core lab at Molecular Profiling group is a high throughput next generation sequencing core and provides cutting-edge molecular profiling tools such as single-cell genomics for R&D researchers at Regeneron. The student will for help in developing or optimizing single cell sequencing platforms. The student is preferred to have working experience in molecular biology labs.

Position 2: With the advance of single-cell RNA-Seq (scRNA-Seq) techniques, we have accumulated high volume scRNA-seq dataset from different projects. Researchers have developed different statistical methods for scRNA-Seq study, especially for projection of high dimensional data for visualization. The student will investigate existing methods for scRNA-Seq projection, such as PCA, tSNE The student will also be encouraged to explore other machine learning or deep learning methods for scRNA-Seq data analysis, which may provide a better grouping of samples in terms of cell types/states. The intern will also have the opportunity to gain knowledge on high performance computing environment for sequencing data analysis.

Position 3: Recent research indicates that mutations in cancer can influence not only tumor growth but the immune microenvironment. For example, mutations that disrupt DNA repair pathways have been shown to lead to increased sensitivity to immunotherapy. We have identified somatic mutations that are associated with various aspects of the tumor immune microenvironment – antigen presentation, response to immunotherapy, inflammation, etc. We plan to extend this analysis to identify germline variants that also associate with tumor immune status. This may lead to germline variants that can predict response to immunotherapy or help informed personalized immunotherapies to treat cancer. Certain variants were found to associate with different tumor immune signatures in data from The Cancer Genome Atlas (TCGA).

The student will work on a project involving the design of a specific genetic analysis using available Regeneron Genetics Center (RGC) resources to determine the significance and strength of these variant associations in the larger population. This analysis design will include determining the appropriate control population based on demographics, refining the variant list based on putative loss of function (pLOF) scores, and comparing testing individual variants to different ways of combining variants to form an overall gene burden score. The project should result in a well-researched analysis proposal and potentially a refined list of variants that are found to be associated with tumor immunity and occur more often in subjects with cancer diagnoses than those without.

Project 1:

  • Must be an undergraduate student
  • Must be pursuing a degree in Biology or Biochemistry
  • Must have molecular biology skills.
Project 2:
  • Must be a PhD student
  • Must be pursuing a degree in Computer Science, Bioinformatics, or Computational Biology
  • Must have strong programming skills in R/Python and Linux
  • Must be familiar with machine learning / deep learning methods.
  • Must have a basic knowledge in molecular biology and next generation sequencing techniques.
Project 3:
  • Must be an undergraduate or graduate student
  • Must have a basic understanding of genetics and statistics
General Intern Program Information:
  • Must be enrolled in, or accepted to, an academic program pursuing a Bachelor's, Master's, PhD or PharmD
  • Summer Program is full-time (~40 hrs/wk) for at least 10 weeks and is paid
  • Prefer demonstrated leadership in areas such as campus activities, clubs, sports or the community
  • Minimum GPA of 3.0
  • You will work with a specific manager on a project(s)
