About the Job:

The Department of Veterinary Population Medicine is a leader in infectious diseases of animals. We are looking to expand our whole genome sequencing for research and diagnostic purposes. These methods require bioinformatics analysis of next-generation sequencing data and a deep understanding of the underlying biology of viral and/or bacterial agents. The PI has different collaborative research projects in which NGS data analysis is one of the main components. This position will help the PI in bioinformatics analysis of NGS data from collaborative research projects as well as from routine diagnostic cases.

Common tasks:

  • Metagenomics sequence analysis
  • De novo and reference based genome assembly
  • Review results for quality and accuracy
  • Generate phylogenetic analysis
  • Bioinformatics pipeline development
  • Test and compare new software packages
  • Implement improvements in existing pipelines
  • Data management in UNIX/Linux environment
  • Mentor undergraduate/graduate students
  • Participate in design of collaborative research projects focused on virome and microbiome studies
  • Attend, participate, or present at laboratory meetings, seminars, and conferences as needed
  • To collaborate with the PI in the generation and testing of research hypotheses and data analysis, writing of papers, grants, and reports including preparation of presentations and lectures, and publishing manuscripts in scientific journals
  • To perform miscellaneous laboratory duties as assigned by the PI including, but not limited to, help the PI in the organization and coordination of meetings and research projects.

Qualifications

Required Qualifications: Position requires PhD in bioinformatics or a related field. Experience in handling and analyzing data sets from high-throughput platforms such as Next-Generation-Sequencing. General proficiency with programming languages (e.g. Python, R, bash, etc.). Skills needed are motivation, ability to manage time and meet deadlines, strong communication skills, strong organizational skills, reliability and accountability.

Preferred Qualifications: Experience with bioinformatics (e.g. BWA, samtools, PICARD, assembly programs, IGV) and sequence analysis tools (e.g. NCBI GenBank, BLASTn, MUSLCE, phylogenetic trees, gene annotation). Research background in genomics, genetics, molecular biology, or computational biology. Strong general computational and programming skills and competency in UNIX shell environment. Bioinformatics knowledge regarding analysis of next-generation sequencing data (Illumina and/or Nanopore/PacBio). Research background in both molecular biology and computational biology is desired. Experience in developing data analysis pipelines (scripts) for automated analyses, including working in a distributed computing environment (supercomputer).
