Job Description:
Stanford University Department of Genetics has an excellent opportunity available for a motivated Bioinformatics Programmer. This individual will develop, implement, and maintain reporting and pipeline software as part of the ENCODE Consortium ( https://www.encodeproject.org/) and related projects funded by the National Institutes of Health. These projects are essential for advancing our understanding of the human genome and determining the genetics of how diseases develop and progress. The duties include creating custom software and implementing existing third-party tools to retrieve, analyze, and process large datasets and metadata for integration into database maintained by the projects. Familiarity with pipelines to analyze next-generation high-throughput sequencing data is desired. This individual will be an essential project member who must be able to learn and work independently, yet collaborate effectively with co-workers. Previous experience working in an academic environment is a plus. The candidate will be expected to collaborate with the engineering and scientific staff in the specification, design, and implementation of processing and analysis pipelines. The work will take place in a dynamic environment where specifications often change rapidly in response to user demand, so the candidate must be able to be flexible in his or her software design and implementations. The successful candidate will work at Stanford University in Palo Alto California. Compliance with all institutional and governmental health and safety regulations and policies is required. Duties include: Employ new and existing tools to create reports to reporting requirements defined by the project. Develop software to maintain interactions between multiple internal and external databases. Use reports and analyses to identify potentially problematic data, make corrections, and determine root cause for data problems from input errors or inadequate field edits, and suggest possible solutions. Develop reports, charts, graphs and tables for use by investigators and for publication and presentation. Analyze data processes in documentation. Provide documentation based on audit and reporting criteria. Qualifications: EDUCATION & EXPERIENCE (REQUIRED): Bachelor's degree or a combination of education and relevant experience. Experience in a quantitative discipline such as economics, finance, statistics, engineering or biology, bioinformatics, or computer science. KNOWLEDGE, SKILLS AND ABILITIES (REQUIRED): Substantial experience with MS Office and analytical programs. Strong writing and analytical skills. Ability to prioritize workload. Proficient programmer in python. Experience with modern source code version control systems (git). KNOWLEDGE, SKILLS AND ABILITIES (DESIRED): Advanced degree (M.S.) in Biology, Genetics, or Bioinformatics Familiarity with public scientific resources and projects, such as model organism databases, GEO, NCBI, EBI, Gene Ontology, GMOD, NCBO< p/> Familiarity with RESTful services. Familiarity with JSON, HTML/XML. Technical expertise in comparative genomics, genetics, molecular biology, high-throughput genomic and proteomics experiments and their analysis. PHYSICAL REQUIREMENTS*: Sitting in place at computer for long periods of time with extensive keyboarding/dexterity. Occasionally use a telephone. Rarely writing by hand. WORKING CONDITIONS: Some work may be performed in a laboratory or field setting. WORK STANDARDS: Interpersonal Skills: Demonstrates the ability to work well with Stanford colleagues and clients and with external organizations.
