Job Description:
PURPOSE OF POSITION: Lead, perform and guide innovative technical solutions to the challenges of biomedical and genomic big data. Apply approaches such as machine learning and statistical analyses to gather, store, manipulate, analyze, and interpret biomedical research and genomic sequencing data to facilitate translational research. Provide research direction and project leadership, develop innovative concepts for further exploration, and implement solutions that extend the state of the art.

Responsibilities:

·Informatics operation

Builds a robust informatics pipeline for analyzing sequencing data from clinical samples during assay development. Establishes physical and computational infrastructure. Applies existing software to support sequence alignment, variant calling, inter-sample comparison, algorithm evaluation, data management, data retrieval, and web access. Document standard operating procedures based on best practice. Assists in developing tools and applying software to support sequence alignment, variant calling, inter-sample comparison, algorithm evaluation, data management, data retrieval. Helps develop scalable database for variant curation and analysis using multiple existing knowledgebases. Incorporates institutional resources and 3rd party software into specialized analysis workflows for the team and clients. Updates and maintain mutation database for molecular genetics laboratory. Supports DNA/RNA sequence database searches and the computational analysis of resulting data. Maintains the computational infrastructure and controls the flow of samples and information for studies. Provides web-based bioinformatics and access to public and proprietary relational databases. Develops and applies computational tools. Works in collaboration with drug discovery project teams.

·Perform data analysis for research projects

Work collaboratively with research groups for the analysis of transcriptome datasets. Perform quality control, sequence alignment, gene and splicing statistical analyses and functional regulatory from next generation sequencing experiments. Develop new statistical analysis or machine learning analysis methods to evaluate 'omics' data. Prepares manuscript materials for publications and reports about research projects for presentation at scientific meetings.

·Application Development

Develops new application functionality and maintains existing open-source code for multiple projects. Develops new analytical workflows for the combinatorial analysis of RNA-sequencing data, genetic (DNA-seq), methylation and ChIP-seq data. Possibly developing customized network visualization apps for Cytoscape. Analyzes, reviews, and rewrites programs to increase operating efficiency or to adapt program to new requirements. Actively participates in formal requirement, design and code reviews. Develops functional and technical design documents. Works closely with Biomedical Informatics department to leverage system, software and knowledge efficiencies.

·Project Management

Reviews, analyzes, and evaluates systems and user needs. Documents requirements, defines scope and objectives, and formulates systems to parallel overall strategies. Participates in various aspects of the software development life cycle, including identification of key stakeholders, design requirements gathering, system analysis and design, code generation, testing and implementation. Writes detailed description of user needs, program functions, and steps required to develop or modify computer programs. Under general supervision, formulates and defines systems scope and objectives through research and fact-finding combined with an understanding of applicable systems and industry requirements. Assists with project implementation plans. Appropriately and effectively communicates project status to all necessary parties. Utilizes project and time management skills to complete projects within specified timeframes.

·Client Service

Implements end-users' needs in database searching and integration, which includes interpretation of similarity of sequence searches, multiple sequence alignments and gene expression patterns and the quality control of sequence data. Interfaces with clinicians/researchers to analyze workflow, gather requirements, problem-solve and discuss possible solutions. Considers the implications of the application of technology to the current environment.

·Teamwork

Guides and advises less-experienced staff. Trains and supports staff, residents, fellows, and technologists.

·Personnel management

Manage reporting personnel. Make decisions regarding, and take responsibility for recruitment, selection, on-boarding, development, training, discipline, termination, evaluation, salary, payroll, and/or retention. Identify and work to correct personnel management issues. May maintain and/or create position descriptions and/or performance evaluation criteria.

Skills & Competencies:

·Communication - Advanced

Excellent verbal, written and interpersonal communication skills.

·Knowledge of Field

Knowledge of state-of-the-art bioinformatics analytical methods coupled with the creativity and intelligence to advance beyond them. Strong understanding of fundamental biological, disease and genomics concepts. Experience with WES, WGS, and/or RNASeq data, next-generation RNA/DNA sequence data analytical pipelines.

·Technology

Familiar with relational database concepts, and client-server concepts. Capable of working on Linux, Unix and Windows environments. Experience with XML and HTML. Biostatistical analysis and novel algorithm/methods implementation. Ability to develop novel software and/or computational processes for primary and secondary analysis. Proficient programming in Python, R and/or other object oriented languages such as C and Java. Strong understanding of existing genomic databases, tools and processes.

·Coding

Experience modifying and contributing to code from existing large projects.

·Leadership

Leadership abilities necessary to lead projects.

Required:

  • PhD in bioinformatics, computer science or related field
  • 3 years related experience
