We are seeking an experienced bioinformatics software engineer to help us expand our existing single nucleotide variant analysis pipeline to provide InDel, structural variant detection and processing, and other features. Initial Responsibilities: Work with scientists and engineers to design, write, and test algorithms that detect InDels and structural variants in Next Generation Sequencing (NGS) data. We are seeking an experienced bioinformatics software engineer to help us expand our existing single nucleotide variant analysis pipeline to provide InDel, structural variant detection and processing, and other features. Initial Responsibilities: Work with scientists and engineers to design, write, and test algorithms that detect InDels and structural variants in Next Generation Sequencing (NGS) data. In addition the successful candidate with have the following abilities:
- Coding experience in Perl, Ruby, and Python
- Shell-scripting experience
- Proficient in using Linux-based operating systems
- Experience with MySQL databases
- Experience with Perl Modules such as DBI, Bioperl, etc...
- Can implement CPAN modules to accomplish tasks
- Ability to understand technical requirements and translate them into a functioning code
- Ability to automate tasks using scripts
- Ability to document code and create manuals for user interfaces
- Build, modify, or develop functional components of existing code
- Ability to test code based on user input and track changes
- Knowledge of NGS techniques and related biochemistry;
- Demonstrated experience with of conventional software tools for analysis of NGS data, including file formats (.FASTA, .FASTQ, .BED, etc), aligners (bowtie2, BWA MEM, et al), and other analysis tools (eg, samtools);
